Mashup Score: 0Communicating mass spectrometry quality information in mzQC with Python, R, and Java - 2 hour(s) ago
Mass spectrometry is a powerful technique for analyzing molecules in complex biological samples. However, inter- and intra-laboratory variability and bias can affect the data due to various factors, including sample handling and preparation, instrument calibration and performance, and data acquisition and processing. To address this issue, the Quality Control (QC) working group of the Human Proteome Organization’s Proteomics Standards Initiative has established the standard mzQC file format for reporting and exchanging information relating to data quality. mzQC is based on the JavaScript Object Notation (JSON) format and provides a lightweight yet versatile file format that can be easily implemented in software. Here, we present open-source software libraries to process mzQC data in three programming languages: Python, using pymzqc; R, using rmzqc; and Java, using jmzqc. The libraries follow a common data model and provide shared functionality to operate on mzQC files, including the (d

The molecular mechanism of sex determination has long been considered conserved in insects. However, recent studies of hemimetabolous insects have challenged this notion. One notable example is termites. In Reticulitermes speratus, a homolog of sex determination gene, Doublesex (RsDsx), exhibits characteristics that are distinct from those of other insects, including sister-group cockroaches. It comprises a single exon, contains only doublesex/mab-3 DNA-binding domain (DM) but lacks a conserved oligomerization domain (OD), and exhibits transcriptional activity only in males. To investigate whether these characteristics are widespread within the termite lineage, we identified Dsx homologs in three different families. The loss of the conserved OD sequences was observed in all termite species examined, whereas the number of exons and expression patterns between sexes varied among families. Particularly, distinctive differences in Dsx were found in species from the Archotermopsidae and Kal

Mashup Score: 0Convergent evolution associated with the loss of developmental diapause may promote extended lifespan in bees - 2 hour(s) ago
Diapause has long been proposed to play a significant role in the evolution of eusociality in Hymenoptera. Recent studies have shown that shifts in the diapause stage precede social evolution in wasps and bees, however, the genomic basis remains unknown. Given the overlap in molecular pathways that regulate diapause and lifespan, we hypothesized that the evolutionary loss of developmental diapause may lead to extended lifespan among adults, which is a prerequisite for the evolution of eusociality. To test this, we compared 27 bee genomes with or without prepupal diapause. Our results point to several potential mechanisms for lifespan extension in species lacking prepupal diapause, including the loss of the growth hormone PTTH and its receptor TORSO, along with a significant overlap between genes for which selection is intensified and those with a known role in aging. Specifically, we observed purifying selection of pro-longevity genes and relaxed selection of anti-longevity genes withi

Mashup Score: 0Growth regulation bringing modularity to morphogenesis of complex three-dimensional exoskeletons - 2 hour(s) ago
Diverse three-dimensional morphologies of arthropods’ appendages, including beetle horns, are formed through the non-uniform growth of epidermis. Prior to moulting, an epidermal tissue peels off from the old cuticle and grows non-uniformly to shape protruding appendages, which are often branching, curving, or twisting, from the planar epidermis. Such non-uniform growth is possibly regulated by the distribution of morphogens on the epidermal cell sheet. Previous studies have identified molecules and signalling pathways related to such morphogenesis, yet leaving unclear how morphogen intensity regulates the cell growth rate locally on the epidermis and how the distribution corresponds to the shapes of three-dimensional appendages. In the present study, to reveal the relationship between the epidermal growth regulation and generated structures, we theoretically examined under a deductive growth model how various shapes can be generated from a planar epidermis via non-uniform growth regula

The US Food and Drug Administration says that it takes conflicts of interest seriously. But financial entanglements with the drug industry are common among its leaders. Peter Doshi reports At his public confirmation hearing in late 2021, Robert Califf, President Biden’s nominee to lead the US Food and Drug Administration (FDA), faced pointed questions about his financial relationships with industry. Bernie Sanders, the senator from Vermont, asked, “At a time when the American people are outraged by the high cost of prescription drugs, deeply disturbed about what happened with Purdue and Oxycontin, what kind of comfort can you give to the American people when you have been so closely tied to the pharmaceutical industry yourself?” He added, “How can the American people feel comfortable you’re going to stand up to this powerful special interest?” Califf responded: “Senator Sanders, I have a history of doing that. But I’d also point out that this administration has the most stringent ethic
